The comments needed for trackback autodiscovery should only be there when a post is being displayed by itself, not when it's part of the front page (or an archive page, or a category page, or search results, or whatever). The templates should wrap the trackback comment in an "if (is_single()) {" or something (which is what I do on DCDL). The bug isn’t in WordPress itself, but probably in the default template.
